I am working as a Data Scientist for the Brain Functional Genome Program at the Paris Brain Institute. My mission is to develop and maintain a pipeline to put together and analyze 3D lighsheet microscopy images of a brain sample and spatial omics data for slices of the same sample.
This entails several technical challenges from data management and cells segmentation to image style transfer and image registration algorithms.
The designed objects concretize as Python packages that rely on various interesting libraries such as Pytorch, SciPy, scikit-learn, itk-elastix or Django.
For high troughput, I am lead to orchestrate jobs on a HPC cluster.
